I'm not sure if new factions can be declared in mission, it might be restricted to groops. Don't remember the implementation.
If the objectives are synced to the OPCOM module it should assign at least one group to defend each objective. This may take a few minutes as OPCOM moves through its decision cycle.

For ALiVE, the AI ignore taxiing (hardly any maps work) so don't worry about that. As long as they can takeoff, land, and fit comfortably inside each hangar it will work well.
For airfields, don't use any hangars that are enclosed without proper room for fitting aircraft (A2 hangars can have this problem). Also make sure all of your hangars are oriented in the same direction (ie. don't place hangars backwards for "cheap diversity"...).
I typically try to hold it under 120. The more objectives there are, the more work OPCOM has to do when scanning and making appropriate decisions. Having too many objectives can slow OPCOM down and lead to less real-time decision making.
Do you have a military logistics module synced for each military commander? Make sure they are put on frequent requests.
This basically means the group has been assigned to "occupy" the objective, and will re-evaluate their options when orders are issued again.
