I'm trying to run an Index but the game crashes right after clicking any key on the DeWrp command prompt.
Using Alive Version 1.2.0.1609261
Battleye is disabled, File patching enabled, DeWrp on path, x folder on mission file... I dont know what else is wrong. I've indexed maps before but I'm baffled with this.

That's where I always got stuck too. I hope someday they simplify the process because a lot of great maps need a touch up. SavageCDN one time suggested for someone, pressing the up arrow key instead of any key worked for them, but it didn't work on my end. I just crash.
something definitely changed, I can't get past it no matter what i even told it not to categorize the buildings again, since I had indexed the map once before and still have the files

Yikes.
Try a small easy map that's known to work, like Stratis. Need to rule out whether it's the map or indexing tool that's not working for you. Some maps just crash a lot for whatever reason and can't be indexed.
Isn't Chernarus plus ripped from DayZ? I didn't think that was "allowed"? Or have they lifted the restrictions on that?
